Yuvraj, Sreesanth and Ravichandran Ashwin each claimed three wickets as Ross Taylor led the New Zealand reply with 66 out of a total of 236 which lasted 45.2 overs.
Kohli included 10 boundaries in his second successive century after Murali Vijay and Gambhir had put on 44 for the first wicket.When Gambhir went with the total on 92 it needed India to put together a partnership and Kohli and Yuvraj came together, putting on 88 to set a good platform for the home side.
After a slow start Yuvraj helped steer India to 179 until Daryl Tuffey struck to have him caught by wicketkeeper Gareth Hopkins.
Kohli survived a shout for an inside edge off Mills before going on to hit his 105 from 104 balls.
India lost late wickets during the powerplay as they tried to boost the total but Yusuf Pathan's 29 off 19 helped them reach 276.
New Zealand's reply failed to gather any real momentum as Nathan McCullum (35), Mills (32) and Martin Guptill (30) made useful contributions.
Taylor hit three fours and three sixes in his 69-ball 66 and while he was at the crease the tourists were still in with a chance.
But when he became the seventh to depart, off Ashwin with the total on 157, New Zealand's cause looked in real danger.
McCullum and Mills did their best to revive the innings but even their late hitting was in vain as India won by 40 runs.
